With Multiple Cities search, you can search for itineraries where the point of arrival on the outbound journey is different from the point of departure on the inbound journey.

Outward journey : Tokyo - Fukuoka - (Travel by car, train, etc.) - Nagasaki
Return journey : Nagasaki : Tokyo
Multiple Cities search cannot be used to search for connecting itineraries with two segments.
